Firstly I would agree with @serialband that joining the OSX clients to the domain SHOULD improve login errors and will reduce SOME permission issues. Fundamentally you've an issue whereby OSX needs to use SMB to connect to the Windows server and there are a couple of different versions on your Macs as you say they're running Mac OS X 10.9 to 10.12. SMB v1, v2 and v3 as implemented by Apple are all flawed in various ways. To find out which version each OSX is running type 'smbutil statshares -a' or 'smbd -V' in a Terminal window. The SOLUTIONS I'm going to suggest are all a bit fudgy or complex but here's my tuppence worth. Over the years I've worked with a few mixed OSX/Windows setups and it was ALWAYS messy especially if users worked directly from files on the servers.

Next solution I've used is an OSX Mac Mini with OSX Server upgrade with large NAS attached as a fileserver (similar to your original setup). I resolved that by having scripts which ran on a regular basis and cleared up file/folder permissions as the re-occurred. Not pretty but it prevented 99% of problems. The odd issue still occurs but its better than having to do it everytime. Finally, and I'll start by saying I've not done it but others can contribute, is to basically replace the OSX implementation of SMB with a 'better' version or AFP solution. There are a few options here but the main ones are Acronis File Connect () which you've said also had issues but I'd perhaps revisit it after you properly join the OSX clients to the domain - this is an AFP solution as it lets the Windows server share with the Apple protocol. Another option I've seen is to replace the OSX implementation of SMB with the official version but to be honest I've no real love for this as you've to do it on all the OSX clients and after an OSX update a re-install will be required but SOME people have gone this route for small numbers of OSX in a largely Windows environment.
